Six months ago I created a website using CS Cart v3.6.0 and it wasn’t long before it was in google and would appear top in google when I used the name of the store - similar to the screenshot below (i.e, shop name, multiple links).

When you make any changes on a website (especially when you change the structure, content, urls), it can cause the change of positions in Google search. I hope all your urls remained the same. If not, it is necessary to set 301 redirect.
Also, it looks like Google see your website as a new site and it means that your urls will be indexed from scratch. You just need to wait for some time and your website should be back in index but probably on different positions.

Could you please explain what you mean by a 301 redirect?
As Ive just checked my site by google and now see this (see screenshots) in the search results despite having a fully functioning website live.

Your site had problems when Google attempted to crawl your site. Check the error logs of your server for errors on or before 9 September 2013 07:05:06GMT
Try to access a non-existent file on your server:-
yourstore.com/nonexistantfolder/nonexistantimage.jpg
Check your error logs, is there a log reported for this?

Can you check the response codes for “xxxxxx.com - xxx sex videos free hd porn Resources and Information.” using web sniffer.
/usr/local/apache/logs/error_log - is this log blank too?
If so, I would suggest setting your .htaccess file to default, then do the same check again to find the response code and the error in the error logs.

Bart, 301 redirect is necessary to set up if you changed your urls (changed the domain or url structure). Redirects can be set in .htaccess file (search this forum for tips how to set up a redirect).
Make sure that your robots.txt file doesn't prevent google bots from visiting your website. Check the robots.txt file, it can “Disallow” some certain directories but not the entire website.
Also, I would recommend you to do the following:
- Register your site with Google Webmaster Tools and check the errors the site has.
- Add Google Analytics to your site.
Once you do it Google will know that your site exists.
Once you register in Google webmaster tools, check this article Why is my page missing from Google Search? - Search Console Help it can help to improve your site performance in Google search.
