I just tried this article and followed all the steps: CS-Cart Documentation — CS-Cart 4.15.x documentation
But it's not working.
What is the recommended way to do skin customizations? Any tutorials on that? Or I just do whatever I can and tweak the whole 'basic' directory ('basic' is the template skin I'm using) any way I want?
Does the auto-upgrade automatically overwrites the 'basic' directory and its content? Do I have to create my own custom directory to do all the customizations?

The article in the knowledge base should work. You probably didn't clear cs-carts cache.
In order to do this use the follwing url where mydomain is of course your domain.
http://www.mydomain.com/admin.php?cc
If you use hooks to make changes to your skin upgrades won't override.
