all of a sudden one of the store disappeared from the back-and and we cannot operate on “All Stores” anymore.
I can't understand what happened. If I go into th DB; table cscart_users has 2 stores, but only one is displayed in the back-end…

Like you are logged in under the store administrator account and not under the root one. Please check.
Solved.
I imported all users form old store to the new one,
then launched an
UPDATE cscart_users SET company_id =1
which changed company_id form 0 to 1 also to the root Admin
