So we have our first store live and didn't realize we can't easily transfer across all options and features from a separate demo install for a possible separate storefront.
The products are unrelated so I see no benefit of running them under one install, the global options are all merged together in a messy way and can't be seen separate can they?

Not sure if we understood you correctly.
As we see you are having problems while trying to set options/features for your two stores. You cannot use options you have in the first store for the second one and also global options cannot be divided for each store separately.
Is that the problem you are experiencing?
