We would like to have only the homepage accessible to public and the rest of the pages accessible only by a link.

By setting a status of a page/product/category to Hidden you can make it accessible only through a direct link, while keeping it invisible in store.
However, there are some core CS-Cart interfaces (cart, checkout, login page, register page) that do not have a selector of status available, and therefore cannot be restricted without a file modifications.
