I enter tax manually on my orders. For some reason, the tax doubles on some items but not on others. It can not be state related because the same customer in the same state had this happen.

Suggest you review your tax setups. It sounds like you are having taxes applied from your setups and then are adding in additional taxes manually. If you want to do it manually, then get rid of your setups. Otherwise you'll probably have to calculate the differences and apply them manually.
What do you mean by "tax doubles" ? What do you see on the order details page?
