Well, if this is a common order scenario from your store, then you really have no choice other than to have your payment gateway setup to “Authorize” only when the sale occurs, then you will need to seperately “Capture” the funds as the individual items are actually available for shipment.
Everything else relates to clearly communicating the product availability dates as well as the multiple shipment and tracking details to your customers. Utilizing the “Shipments” feature in CS-Cart would be quite beneficial in your case considering you will have multiple shipments against individual orders.
