i want to use Wordpress for my main site and have cs-cart installed in a lower folder. Are their any complications I am not considering in relation to this?
What do you mean by “lower folder”? And are you trying to integrate them?

install WP at your / level
and cs-cart in a subfolder like /store
you will be fine.
