I am offering free shipping on all orders over $99 on my site, to all states, can I make it so that alaska and hawaii are exempt from the free shipping ?

You need to create a destination which does not include Alaska and Hawaii. You can then set up a manual shipping method with a shipping charge of $0 for only that destination.
