Is there anyway to remove the minimum order amount for certain customers, or reduce it?
The way I want to set it up is that the first order must be a minimum of $XXX. After the initial order, I can reduce or remove the minimum order amount required on a per customer basis.

Unfortunately, it's impossible to set a minimum order amount per a customer basis by default CS-Cart methods. Some custom work is required.
I have found an addon that allows to set a minimum order amount per a user group but it seems to be for CS-Cart 2 only.
