How to upgrade?

Hello members i need to upgrade our cart from 1.3.4p3 to 1.3.5p1

i have a custum theme.

Do i just over write old files with the new ones and use the post_upgrade.php save my custum theme then upload that theme ? not sure how to upgrade its been a while can some one help me with this
