How did you create menu? You just selected main category, and subcategories appear automatically or you added each subcategory as separate menu item?

What about "Generate submenu" setting in the menu item settings? If you select main category, subcategories will be displayed automatically.

This is default behaviour. If the parent category is hidden, but children are active, you will see active children in the submenu
