I don't know how to setup cs-cart in order to reflect the product's stock per size. As far as i can see quantity is related to the product itself and not to any of it's options. The problem is that adding to cart subtracts from this total, but when it comes to shoes for example it should subtract from a certain shoe size. Also the customer should be informed about availability on shoe size base. Any one already involved with this?

You can easily track inventory seperately for each available product option. You can view this page in the KB for details of setting this up:
