We have had some customized templates that we are using in CSCart 1.3.5. If we upgrade to 2.0.7 will we lose our customization?

Sure, you will.

Yep, the old templates are not compatible with the newer version of CS-Cart. You could use some elements such as images and simple styles from the css, but just about everything is changed around.
