No, You won't lose your custom theme of layouts, however you can loose your modified files.
But I still would recommend to make sure you created a backup during upgrade.

I have been working on fresh copy of cscart 4.3.9 and applying custom layout and other changes.
When the cscart announced the upgrade to 4.4.1, i was asked to upgrade the system to the latest version.
I tried to upgrade it to 4.3.10 first via Upgrade Center and got following error at the end of the installation of upgrade :
There was a problem creating the schema table: Invalid default value for 'end_time'
then i reloaded the web page to see the reflect and found the cscart 4.4.1 upgrade available to install. then i downloaded that upgrade and install it but unfortunately i got the same error again and cscart didn't upgrade to 4.4.1.
In the admin panel using "design" and "templates" is basically useless now. How can we make changes to templates and use my_changes to its fullest potential when we can no longer see any templates in 4.4.1? Once you clone a theme there are no templates visible because they are tied to the main responsive theme.
For instance if we install an add-on and want to make some changes to the template files or modify it how can we do this through the admin panel. Before we could go into design/templates and make changes, now we can't because the add-on resides only in the responsive theme and is not available to see in the cloned theme. I like the idea of the new theme logic but not being able to see templates makes it hard to modify the store.

Facebook requires apps to secure data with SSL certificates. That’s why your CS-Cart or Multi-Vendor storefront must be accessible via HTTPS for the app to work properly.
You’ll need to set it to “Secure full site” instead. In the meantime I’ll update the documentation to make some important aspects easier to notice (e.g., the necessity of entering the license number, etc.)
I am little worried as to some time ago ~3-4years back, my cart was removed from google after installing ssl.. By default back then ssl to cs-cart meant no index no flollow..
