Is there any operation in the admin that will refresh the Category “product count”? This has become inaccurate as I have manually added items to my cart using a mysql tool. I’ve tried adding/deleting dummy products but that doesn’t do the trick.

Not aware of any admin function which recalculates the product count. There is a bug post in the Bug Tracker for this problem:
