I want install in the same domain 4 cs cart software, all the stores are for only one company, and customer have the link from all the stores in header from the page…
One is for rent, one for sell professional eccc… One is only cms (I think to utilize cs cart for them)…
I can install :
cms in default from domain: www.domain.eu
the stores in subdomain: store1.domain.eu
store2.domain.eu
or in directory:
cms in default from domain: www.domain.eu
the stores in directory www.domain.eu/store1
wath do you suggest? wath is better for serch engine? Thera are problem with software?

Create subdomains so that they do not interfere with each other.
