Just now I noticed that after the upgrade I have some duplicated user ID's, is ther any way to manually change this ID's?

you can edit in your database table : 'table_prefix'_users & 'table_prefix'_user_profiles
Yap, it's there, but it's a mess, user ID with a different user profile ID, so I do not dare touch it. Do you think I can leave it like this, I mean, is it possible for the customers to place orders and such even if they have the same user ID?

I suppose this can cause some problems, because user_id is defined as a primary key. Do you have back-ups? If so, you can restore this table, comparing the structure.
