I realise there is a duplicate content issue created by this (domain.com and domain.com/index.php serving the same content), however, many functions require index.php to be called and function, such as the customer log-in page. Best bet would be to fix this with canonical tags, however, in my personal experience I wouldn't recommend the (only?) "Canonical Fix" add-on I could find available.
